All the files have to be in the same directory for the links to work, although if you choose not to download the rather large appendices files that is not a problem.  The text pages for the Appendices are part of the main document.  Links to other files are blue, either blue text or blue outline around a figure thumbnail.  Clicking on a link in the main body takes you to the figure.  Some of the links are to multi-page "documents".  You can scroll through the pages once there.   Clicking on the figure page you are looking at takes you back to the main document where you started.
