- DNA methylation Landscape of body size variation in sheepCao, Jiaxue; Wei, Caihong; Liu, Dongming; Wang, Huihua; Wu, Mingming; Xie, Zhiyuan; Capellini, Terence D.; Zhang, Li; Zhao, Fuping; Li, Li; Zhong, Tao; Wang, Linjie; Lu, Jian; Liu, Ruizao; Zhang, Shifang; Du, Yongfei; Zhang, Hongping; Du, Lixin (Springer Nature, 2015-10-16)Sub-populations of Chinese Mongolian sheep exhibit significant variance in body mass. In the present study, we sequenced the whole genome DNA methylation in these breeds to detect whether DNA methylation plays a role in determining the body mass of sheep by Methylated DNA immunoprecipitation - sequencing method. A high quality methylation map of Chinese Mongolian sheep was obtained in this study. We identified 399 different methylated regions located in 93 human orthologs, which were previously reported as body size related genes in human genome-wide association studies. We tested three regions in LTBP1, and DNA methylation of two CpG sites showed significant correlation with its RNA expression. Additionally, a particular set of differentially methylated windows enriched in the "development process" (GO: 0032502) was identified as potential candidates for association with body mass variation. Next, we validated small part of these windows in 5 genes; DNA methylation of SMAD1, TSC1 and AKT1 showed significant difference across breeds, and six CpG were significantly correlated with RNA expression. Interestingly, two CpG sites showed significant correlation with TSC1 protein expression. This study provides a thorough understanding of body size variation in sheep from an epigenetic perspective.
- GABA(B) receptor-dependent bidirectional regulation of critical period ocular dominance plasticity in catsCai, Shanshan; Fischer, Quentin S.; He, Yu; Zhang, Li; Liu, Hanxiao; Daw, Nigel W.; Yang, Yupeng (PLOS, 2017-06-29)Gama amino butyric acid (GABA) inhibition plays an important role in the onset and offset of the critical period for ocular dominance (OD) plasticity in the primary visual cortex. Previous studies have focused on the involvement of GABAA receptors, while the potential contribution of GABAB receptors to OD plasticity has been neglected. In this study, the GABAB receptor antagonist SCH50911 or agonist baclofen was infused into the primary visual cortex of cats concurrently with a period of monocular deprivation (MD). Using single-unit recordings we found that the OD shift induced by four days of MD during the critical period was impaired by infusion of the antagonist SCH50911, but enhanced by infusion of the agonist baclofen. In contrast, seven days of MD in adult cats did not induce any significant OD shift, even when combined with the infusion of SCH50911 or baclofen. Together, these findings indicate that an endogenous GABAB receptor-mediated inhibition contributes to juvenile, but not adult, OD plasticity.
- Optimizing Traffic Network Signals Around Railroad CrossingsZhang, Li (Virginia Tech, 2000-05-12)The dissertation proposed an approach, named "Signal Optimization Under Rail Crossing sAfety cOnstraints"(SOURCAO), to the traffic signal control near a highway rail grade crossing (HRGC). SOURCAO targets two objectives: HRGC safety improvement (a high priority national transportation goal) and highway traffic delay reduction (a common desire for virtually all of us). Communication and data availability from ITS and the next generation train control are assumed available in SOURCAO. The first step in SOURCAO is to intelligently choose a proper preemption phase sequence to promote HRGC safety. An inference engine is designed in place of traditional traffic signal preemption calls to prevent the queue from backing onto HRGC. The potential hazard is dynamically examined as to whether any queuing vehicle stalls on railroad tracks. The inference engine chooses the appropriate phase sequence to eliminate the hazardous situation. The second step in SOURCAO is to find the optimized phase length. The optimization process uses the network traffic delay (close to the control delay) at the intersections within HRGC vicinities as an objective function. The delay function is approximated and represented by multilayer perceptron neural network (off-line). After the function was trained and obtained, an optimization algorithm named Successive Quadratic Programming (SQP) searches the length of phases (on-line) by minimizing the delay function. The inference engine and proposed delay model in optimization take the on-line surveillance detector data and HRGC closure information as input. By integrating artificial intelligence and optimization technologies, the independent simulation evaluation of SOURCAO by TSIS/CORSIM demonstrated that the objectives are reached. The average network delay for 20 runs of simulation evaluation is reduced over eight percent by a t-test while the safety of HRGC is promoted. The sensitivity tests demonstrate that SOURCAO works efficiently under light and heavy traffic conditions, as well as a wide range of HRGC closure times.
- A Simple Approximation to Bias in Gene-Environment Interaction Estimates When a Case Might Not Be the CaseLobach, Iryna; Kim, Inyoung; Alekseyenko, Alexander; Lobach, Siarhei; Zhang, Li (Frontiers, 2019-10-09)Case-control genetic association studies are often used to examine the role of the genetic basis in complex diseases, such as cancer and neurodegenerative diseases. The role of the genetic basis might vary by nongenetic (environmental) measures, what is traditionally defined as gene-environment interactions (GxE). A commonly overlooked complication is that the set of clinically diagnosed cases might be contaminated by a subset with a nuisance pathologic state that presents with the same symptoms as the pathologic state of interest. The genetic basis of the pathologic state of interest might differ from that of the nuisance pathologic state. Often, frequencies of the pathologically defined states within the clinically diagnosed set of cases vary by the environment. We derive a simple and general approximation to bias in GxE parameter estimates when the presence of the nuisance pathologic state is ignored. We then perform extensive simulation studies to show that ignoring the presence of the nuisance pathologic state can result in substantial bias in GxE estimates and that the approximation we derived is reasonably accurate in finite samples. We demonstrate the applicability of the proposed approximation in a study of Alzheimer's disease.
- Study of FACTS/ESS Applications in Bulk Power SystemZhang, Li (Virginia Tech, 2006-07-28)The electric power supply industry has evolved into one of the largest industries. Even though secure and reliable operation of the electric power system is fundamental to economy, social security and quality of modern life, the complicated power grid is now facing severe challenges to meet the high-level secure and reliable operation requirements. New technologies will play a major role in helping today's electric power industry to meet the above challenges. This dissertation has focused on some key technologies among them, including the emerging technologies of energy storage, controlled power electronics and wide area measurement technologies. Those technologies offer an opportunity to develop the appropriate objectives for power system control. The use of power electronics based devices with energy storage system integrated into them, such as FACTS/ESS, can provide valuable added benefits to improve stability, power quality, and reliability of power systems. The study in this dissertation has provided several guidelines for the implementation of FACTS/ESS in bulk power systems. The interest of this study lies in a wide range of FACTS/ESS technology applications in bulk power system to solve some special problems that were not solved well without the application of FACTS/ESS. The special problems we select to solve by using FACTS/ESS technology in this study include power quality problem solution by active power compensation, electrical arc furnace (EAF) induced problems solution, inter-area mode low frequency oscillation suppression, coordination of under frequency load shedding (UFLS) and under frequency governor control (UFGC), wide area voltage control. From this study, the author of this dissertation reveals the unique role that FACTS/ESS technology can play in the bulk power system stability control and power quality enhancement in power system. In this dissertation, almost all the studies are based on the real system problems, which means that the study results are special valuable to certain utilities that have those problems. The study in this dissertation can assist power industry choose the right FACTS/ESS technology for their intended functions, which will improve the survivability, minimize blackouts, and reduce interruption costs through the use of energy storage systems.
